This is how I see the search box :-
Firefox 3.6 on Vista.
Mozilla/5.0 (Windows; U; Windows NT 6.0; en-GB; rv:1.9.2) Gecko/20100115 Firefox/3.6 (.NET CLR 3.5.30729)

Hmm, can't reproduce in FF3.6 on Vista (or XP for that matter). Do you have an ad-blocker or some other plugin installed in your FF that might be affecting the layout?
Bingo, disabling Adblock Plus moves the search to the right place. I'm not going to keep it disabled however :)
